ANSWER
For good project management in MassLynx, a new project should be created after approximately 2500 to 3000 injections. When the number of .raw files (one .raw file = one injection) becomes too large, the indexing of the files in the project by the operating system can interfere with MassLynx's ability to access existing files or create new files.
Although TOF instrument data file folders tend to be larger, quadrupole instrument data file folders tend to be more abundant because several functions per injection are created. Each raw data file contains up to three files for each function (.dat, .IDX, .STS).
Additionally, best practice is to back up data and move it off the PC at regular intervals to prevent full hard drives.
Tip: Create a new folder "MassLynx_Projects" (or appropriate name) and create new projects within that folder (C:\ or data drive D:\) for easy backup. For quads, you can create the Project Folder on a mapped network drive.
