ANSWER
The Ion Energy 1 settings is grayed out when all 4 function settings above the scope view in the tune page are set to MS Scan.
MS Scan only used the second quad analyzer. The first quad analyzer is in RF only mode to allow ions to pass directly to the collision cell and second quad analyzer. The IE is fixed to maximize transmission of the ions through the first quad analyzer.
If all 4 functions were set to MS1 Scan, IE 1 would be active and IE 2 would be grayed out for the same reason.
With any other combination of functions set, both IE 1 and IE 2 would be active.
