ANSWER

The Large Molecule Option provides access to the Peptide Mapping and Intact Protein analysis types, as well as MaxEnt deconvolution processing functions.

The Small Molecule Option includes the usage of these tools: dealkylation tool, MassFragment tool, and IsoScore tool

ADDITIONAL INFORMATION

With the small molecule option enabled, there will be a checkbox in a Screening Analysis method under Processing -> Target by Mass -> Generate Fragments from Predicted Structure.  Without this license enabled, that will be missing along with most of the Elucidation Toolset options.  For more information on Elucidation/Pathway Profiling please see the following videos:
