ANSWER

In order for Update Ion Ratios to function for a particular sample set, one or more standards need to have an X in the QUAN_REF column of the sample list. To update the Ion Ratios with an average of multiple samples you must set the field '"Update Ion Ratios Using Multiple Samples" (found in the TargetLynx method editor Target Ion Properties tab) to Yes. The software will then use the average measured ratios of these samples to update the predicted ion ratio specified in the method.
