Control Assigned Intensity % is the sum of the intensities of the b and y ion matches for a given control sample peptide expressed as a percentage of the total product ion intensities in the product ion spectra.

For example, if there are five peaks in a product ion spectra:

A intensity = 100
B intensity = 200
C intensity = 300
D intensity = 400
E intensity = 500

A is unmatched
B is a b2 ion
C is a y3 ion
D is unmatched
E is a b4 ion

The Assigned Intensity % value = (200 + 300 + 500) / (100 + 200 + 300 + 400 + 500) * 100 = 1000 / 1500 = 66.67%

The Analyte Assigned Intensity % is the same except for fragment ion confirmations in the Unknown sample.
