ANSWER

If the run time is shorter than the gradient time from the instrument method, the run time takes precedence.
If the sample set has a next line, the gradient will be performed up to the run time, and will proceed to the next line of sample injections.
However, since there is no next line for the last line, the gradient after the run time is also performed.
