ANSWER

UNIFI is not able to separately identify peptides of same sequence within a protein sequence. Especially if they co-elute, there is always only one observed mass and therefore one identification. (The other IDs are in alternate assignments, but even if you change the assignment it is only one at the time.) Therefore, it is not possible to obtain 100% protein coverage.
