ANSWER
There should be little impact using what might be called "mismatched" tune and calibration files. The calibration file is a polynomial equation that corrects for the difference between theoretical m/z and measured m/z for a series of known ions in a calibration solution such as sodium cesium iodide. The Tune file is used to optimize the sensitivity of the compounds of interest in the assay.
It is not an uncommon practice to calibrate the instrument once a year and create new tune files as needed, linking the calibration file to the tune file.
If there is a concern for a given situation, compare the analytical results between the same samples run under both conditions, Old Calibration/New Tune and New Calibration/New Tune.
Note that MS1 and MS2 analyzer values on the tune page should be matched to selected calibration file analyzer values to maintain resolution and mass position.
