ANSWER
The table preferences "Alter Sample" and "Sample Set Method" are permanent and cannot be deleted. All other entries may be deleted.
In order to delete a table preference, it must not be currently selected in the Apply Table Preferences drop-down list in the Alter Sample Set window.
